Here are the settings to get Light Flow (full version) working nicely. Don't know if it works for Light Flow Lite, but it's free, so give it a go.

Light flow is good because it can control the LED when the phone is on or off, and you can use it to turn off the charging/battery led too - which is good if your phone led irritates you when charging by your bed!

In settings, tick the following:

Direct Mode

Root Mode

HTC Alternative Direct Mode

Reset colour before change

Enable “Clear All”

Accessibility Check

In individual application Notifications

Notification Tab

Enable notifications

Pull Down Notification Bar

Light Tab

Enable Light

Don't set flashing, it's unreliable. Some colors don;t work. I've found it's best to tick "enable mixer" and then turn on combinations of red blue and green LEDs. For example, I have red for Gmail, Green for Exchange Mail, White for Whatsapp...

Notes: Sometimes, some system apps flash themselves when the screen is off (phone, SMS, stock email) - so set the notification to the same colour for consistency.

To turn off the charging and battery full LEDs, go into the notification for each one, enable the notification and disable the "Enable Light" on the light tab.
