A problem with my Galaxy Nexus (Custom ROMs and ROM Manager)

Hey Guys. I've had the Nexus for a week now (rooted on day 1 using Superboot).

Question 1:

Is it normal that EVERY single time the phone boots, I see a message that says 'Android is Upgrading. Starting Applications.' Every time. I find that message weird. Is that normal?

Question2:

I'm about to flash MCR but every time I try to nandroid with ROM Manager, it just fails says 'failed to backup /system'. If I reboot and try again, CWM doesn't even come up (it just shows a picture of Android with its belly open). I then have to pull battery, boot into Android, open ROM Manager and flash CWM again. Then reboot into CWM and Recovery comes up fine this time (no picture of Android with its belly open; just CWM in Blue Colour Text). But same problem with backup - it fails. I'm beginning to think something is wrong with my Internal Storage.

I believe something is wrong with the Internal Storage because when I tried to copy my TitaniumBackup folder to Galaxy Nexus over MTP, it fails. Granted, the folder is about 1.5GB in size and has hundreds of smaller files but I find that weird. So I had to transfer over WiFi (WiFi Explorer) and that worked fine.

Can anyone advice me as to how I can format my internal storage or try something else? I've already backed up using Titanium so I'm ready to try anything (Factory reset anything).

Any help would be appreciated. Thank you in advance.

I've just done a Factory Reset and every time Android starts it says Android is Upgrading... Starting applications. Does everyone see the same? I've had 4 other Android phones (Dream, Desire, Galaxy S and SII) and none of them did this

hopefully a factory reset will sort it. Q2. As far as I know its à feature. I get it.

I'd try running through the root procedure again. Flashing the insecure image again etc. Sounds like something hasn't worked properly along the way. Had a similar problem myself and rerooting solved the issue. As for the first questions I frequently get the android updating thing. I think it's built in to make sure when you see the home screen your ready to go, rather than previous versions where it was still loading things in the background. It seems to get quicker over time.

So you have problems with MTP and large folders as well?

I have :)

on the Mac it is flaky and just stops copying stuff over and on Windows I get at least error messages that it could not create directory XY.

The 'upgrading' is android building the dalvik cache. It shouldn't be happening on every boot. You should only get it when you first install a rom OR wipe the dalvik cache from recovery.

If I were you, I would put official stock images back on, and see what happens. If you still get this 'upgrading' issue your internal flash is probably messed up.

With regards to the recovery disappearing - this happens with a stock rom. On boot it re-flashes the recovery - So its probably due to the failure and reboot.

With regards to file transfer, I transfered 8 GB in one go (Music) without problems. This was on a mac with the Android utility - which isn't super stable, but as long as you don't touch the phone it works fine.
