How does Smartphone handle folder sync with Outlook?

Can anyone give me an idea how smartphone software deals with syncing to an elaborate folder system that exists on my desktop. Example.. if I am away from my desktop and I decide to download my mail from my POP3 account to my smartphone, I read the mail and want to save it to a folder back on my desktop. How would I do that? Is my folder system available on my smartphone remotely? I really like the tight integration of the smartphone with outlook but dread the thought of having to touch email 2 times to get it to where I want it. Guess I'm a packrat!
