The SD mechanism used to go funny a lot on palm m5XX series - there's a spring loaded arm on the chopped edge side of the card that should fire it back up when pushed further into the phone, as it draws the arm out of theretaining notch. Either the arm is bent or stuck between the notches or the spring is loose. When you push the card in, does it spring down and back up to where it was? If it does, the retaining arm is bent or stuck. If not, the spring is knackered. Should be covered under htc's warranty despite it being bought via ebay. Not something easily fixable yourself. If you can't remove it and you do send it back, make them extremely aware it's there.

Never had this on a HTC product ( ipaq, XDA etc), only palm units.

EDIT : If you're not bothered about voiding your warranty I did a diss-assembly guide here.

Now the card is in, I go to push to down (where is should pop back up) but its not moving.

The HTC Europe site isnt working, will have to try again later

f there's no movement whatsoever then it sounds like the retaining arm has bent underneath the SD card or is jammed solid into the retaining notches.

Sorted, I used a paper clip to try and lift it up and came out

I put the plastic one that it came with and that seems to go in and out fine so I dont think the problem is the mechanism

Try having a look at the label on the SD card. The last one I bought I had to remove it as it was getting stuck in my laptop. As soon as I removed that it was fine.

I think it might well be the label, as once I took the 1gb card out i put an older 256mb card in and that went in and out fine. Strange!
