Gmail Java app

I installed the java Gmail app and it's nice, but for some reason the emails don't delete. I tell it to delete them and it then no longer shows them, but if I reconnect the emails are there again. It's a shame too because I really hate checking it with pie (no way to report spam). And sense it doesn't support imap I'd rather use my desktop to check it using pop3 than my phone. Has anyone else come across this?
