There are colors set as "system colors" that, if the program uses them, will change when you make a global change to these colors (menu backgrounds, shadow colors, fonts, etc.). However, a program my override these colors, in which case you're stuck with what the program authors wanted you to experience. The best way I've found to modify the system color scheme is with SK Tools. There are dozens of different colors that can be set. You can customize menus, fonts (not just colors, but all parameters), etc.
