I'm asking because I intend to install a very "clean" / bare ROM and I don't know if it has the "Flashlight", "Motion", "Mouse", "USB Connection Mode" and "Etiquette" tools built-in. If not, I don't know if installing "Favorite Settings" will give me access to them.

No, they are only short cuts to things you can do in settings. However, the flashlight button does not exist in original rom. I believe you can find an .exe in the windows folder, but having favorite settings or torch button is the easiest.
