Restored back to MCR 2.9 from stock, all home-applications and some setting are gone

Tried out MCR 2.9, but got problems with loosing my GSM-connection, restored back to stock, and wanted to try the 2.9 again.

The weird thing is that when I restored my nandroid backup with the 2.9 ROM all of my applications were intact, but all of my shortcuts, wallpaper settings, facebook syncing, dictionary and home widgets were all gone.

Any ideas on what did this?

Used cyanogen 1.4 recovery flash, and the stock ROM backup was a hundred percent. Both RA and Cyano got the same nandroid, so cant see that that might be the problem...
