What's Going On?

So, I'm not sure WHY this happens but I'm thinking it has something to do with SKTools "clean" tool. After running said program and deleting all the suggested files, my Omnia gets (not drastically) but noticeably slower. I'm assuming it's SKTools because after running it and then going into hComber, the following files appeared (see screenshots). Any suggestions on how to get rid of/fix this problem?
