How to Add and Remove Apps from custom ROMs

Can someone put together a quick guide to removing and adding Apps from and to a custom ROM and re-signing the file? It would be great to have it added as a pinned topic.

I read it in one of the threads somewhere but cannot find it now.

just use winzip to add or remove and switch sig checking off in clockwork

I'm pretty sure I know what you mean but could you/anyone add a bit more detail. Like what directory to work in etc. Any apps that can't be removed or added? Can you use 7Zip or any archive program? A step by step guide would be good :D
