I'm pretty new to Android and rooting, but have read somewhere that apps can be deleted or added to an unzipped rom file and then re-zipped for rooting. so presumably I could do my own custom rom. I have a few apk files I regularly install from my sdcard, so should I put them in a rom or continue to install normally. likewise where are apps from the market stored ? I'm just tinkering here, but am looking for the most elegant method of working. (perhaps there is a list somewhere of stuff that has to stay in the rom ?)

Apps in the phone's memory load faster than Apps in the SD card Widgets and anything requiring Super User status are best recommended to be left in the phones memory, otherwise you could have a problem loading the widgets after a reboot. Benefits of putting Apps on the SD card is to free up space on the phone's memory in the first place :D thats a huge benefit of upgrading to a 2.2 Rom over a 2.1. There are programs available on the market that allow you to install programs to a location of your choosing a2sdFroyo, Move2SDEnabler etc. Note: Not all Apps can be installed on your SD card even with a program previously mentioned - but a fair chunk of them certainly can :D Hope this helps

I have enjoyed doing some messing about. currently with Aps2sd I have 26 apps on my phone, none on my card, and with just 3 that have to stay on phone. I am very pleased both with my Sanfran, and Paul's r12 rom as it is all running great ! my storage shows I still have 199mb free, with Appkiller regularly showing up to 300 mb of ram free
