apps dissapearing after reboot on gen2 roms

Hi,

I was wondering if anyone else has had this problem:

I used the TPT upgrade to update to GEN2, then I've tried FLB GEN2 version and the gingernut FLB rom, they've all been working fine, but if my battery runs out and I have to recgharge and reboot my phone, all my self-installed apps dissapear, and so does the market place! Everything else works fine, but I lose my apps and then can't re-install any more.

To fix I had to re-do the upgrade, wipe data and then reinstall the ROM.

Anyone got any ideas why this might happen?
