Phone battery died - phone reverted to much earlier state on powerup

I would have preferred to have found the cause of this and fixed it properly rather than "patching" it but since it doesn't seem like that will happen I basically just re-installed all the apps which didn't take very long considering I had a list of them in my Settings-> Applications and also market searches. As all of the settings/data for all of the apps still remains, it means I didn't have to re-organise any of my app settings/home screens which I think is where most time is spent when settings up a new install. Seems to be running fine now and that the occurrence was just some random one off glitch (or so I hope).

My phone's battery died just as I was putting it on charge, I didn't turn it straight back on but when I did, I managed to catch an "SD card blank" notification and then upon unlocking my phone, I found most of my apps/settings are gone so it's back to near stock but at the same time, there are some things which are very recent such as the home screen background (changed yesterday) or some of the notes in the stock Notepad app.

The ROM is Moldovan Mile-high-Mountain-pie RLS7.

I just connected it to my PC and the SD Card looks intact except the apps-private folder on the secondary partition is empty (I'm not sure if it's supposed to be or not) so did I lose that part of the sd card? Is there any way to recover?

Edit: I should clarify, I had the phone back on charge before the powering down screen had completed so at no point was the phone completely without power.

Just some additional info:

It doesn't look like the SD card is where the problem is/occurred, the remains of all my apps are still on the phone when I go into manage applications, it's just that the part of the app that belongs to the SD card is still there (it has a little SD card icon) so it appears as though they were somehow deleted from my phone memory which is where I guess the important/execution part of the app belongs.

Is it possible that I let my phone battery get too low (I started battery calibration a few days ago) and somehow that part of my phone's memory was corrupted/deleted?

I know it's a difficult problem with lots of variables but any ideas would be appreciated! Thanks again for reading.
