Apps still there but missing from App drawer

I wonder if anyone can shed any light upon this problem. I am running t&l Metal and Technolovers kernal. I also have Link2SD installed.

Last night for some reason I kept on getting force closes for Super User. To remedy this I reinstalled and it seemed to work. I then rebooted the phone and now there are no icons in the app drawer. They are all still present and working though. The settings menu from the home screen is also not working.

On boot the message Link2S is requesting superuser access pops up about ten times. Is this related?

To me it sadly smells like backup'n'repartition'n'wipe'n'reinstall...
