Will I have to reactivate programs if I unlock my phone?

If I unlock my phone will I have to apply for new activation codes for software I have bought? What if I backup the phone first and then restore it?

If you've saved it to the SD, you shouldn't have to, you can just make a link to it. But I'm not too sure.

Depends on the software, but for instance all-explorer definitely will have to be re-activated. It bases it's code on some number that obviously gets reset on a hard reset (a GUID or something) so your old activation number won't be valid.

Luckily the activation is automated over the web so it's not a big inconvenience.
