Turning on mass storage for external SD only (allowing programs to continue running on internal SD)

When I connect my phone to my PC in order to access the external SD card, I seem to have to allow access to the internal SD card as well. Since I put programs on the internal SD card, this makes those programs inoperable while the external SD card is being accessed. Since I don't need to access the internal SD card, is there some way I can exclude this and thereby leave the programs installed on it active?
