Giving root permission to a program only to be told that it's not got it!

So one of my apps which I've got requests root permissions to use, I allow only to be told that the program doesn't have root access and to please modify it.

Got the same setup on my nexus 5, and that's working fine.

 

Any ideas?

Sometimes SuperSU just doesn't let Sudo commands through to the device, mainly depends on the speed of the CPU, it happens to me too on other devices. Just try to enable it again, and if it doesn't work, go into the SuperSU app and remove all apps and try again.
