Then I tried another type of restore (the "restore all missing apps") to avoid errors. They appears to install just fine, but only about two thirds of the apps installs... any solution to this?

For more details, please see the 1st point under "Troubleshooting" there: http://membres.multimania.fr/numlock79/android/ You can get a clear view of whether your backups are good or not, by upgrading busybox to 1.15.3 (with the "Problems?" button) and then running the Batch verifier.
