If that is the case, don't use the tar command, just dump the folders in the SD card and zip it once you copy it in your PC.

Flashing the system image can't brick the phone. On a side note making sure that when I install the sytem image the files have correct permissions is gohna be a pain

Edit: Well it could if it included a executable that wiped the bootloader... but its very unlikely to.
